Let’s be honest here. Flowey was only using Clover. In that time that demon flower believed that he could feel nothing with out a soul of his own.
Some people may not want to believe it, But Flowey only let Clover go out of pity. And in the end Clover died thinking Flowey was an actual friend to them when in reality Flowey was just using them to try and get the other human souls.
If Clover doesn’t save at all during their run, Flowey will try to guilt trip Clover into using a save point until losing interest when he sees it’s not having any effect.
TLDR: Flowey is manipulative and never cared about Clover in the slightest. That’s how I see it.
