Demolition Desert: After the mothership exploded a bit of debris landed at Misty Meadow into a desert. One of the cubes have also resided there. If you look carefully you can still see the bit of debris under the pond at the desert.
Abducted Anomaly: Corny was abducted by the mothership and was blown up in the process revealing the IO base underneath revealing the zero point. It's severely damaged.
Flaming Forest: An abductor landed at Weeping woods leaving a huge crater in the middle. The surrounding trees and foliage have all withered due to the impact.
