I think that sideshow bob wants to kill and dismantle the robots is because when the first place opened, to be specific the one where burns and abe performed, after an argument about bob killing nigels son, which bob denied, nigel didn't want to work with him, but he still needed help, so he choose moe, and then all the events you know happened.
