The two lit up buildings are research labs being built. Besides reactors, research labs are the most common building in this city by far while there is only one factory. This is one possible strategy, there are other ways.

This shot demonstrates an important aspect of ship design: Mix and Match. Put as many different weapons on your ships as you want to improve flexibility. You can see this ship firing both beam weapons and kinetic pulses.
