Its been 1000 years since the destruction of Gensokyo and the great youkai exodus to the Algo System, the resident deities like Kanako Yasaka and the Hakurei god, expending themselves to rebuild Palma from the astroid belt that it had become during the events of PSII and PSIV.
Now Algo is once again in danger from new threats, and its up to the descendants of such Touhou characters such as Reimu Hakurei (Eriko) and Marisa Kirisame (Mei), and even Nitori Kawashiro (Nitori Kawashiro XV).
