I think Mega Man (throughout all the series) has surprisingly deep lore.

I'd say, Team Fortress 2
#GJAsks I think the FNaF games have the most surprisingly deep lore, as on the surface, it's just a series where you either play as the nightguard or a kid and you have to try and survive the animatronics, but if you dig deeper, it's very dark lorewise.
