A história de Project Sonic : Sonic e Robotnik estavam brigando como o de sempre, só que Eggman tinha uma surpresa para o sonic, o seu novo projeto "Fragmento de memórias" que é usada com o poder da Phantom Ruby , essa máquina que criar um "novo mundo" consiste em pegar pequenos pedaços de memórias de cenários e até de pessoas, e criar um lugar novo ao mesmo tempo velho e totalmente novas que a pessoa nunca vivenciou, sonic deve passar pelas zonas dessa prisão derrotando chefes novos e velhos conhecidos.
